It's natural behavior and can't be fixed/changed.
It would be hard to use fly mode in orthographic view as you don't see the perspective and depth of the model. That's why it's switched to target camera automatically in orthographic mode.

This upgrade shouldn't break the Spacemouse Pro.
Please check the plugins tab in Unreal if you see there 3DxUnreal plugin from 3Dconnexion.
Which version of the driver do you use?

Please tell me what version of driver and Inventor do you use?
You can also try to reset all settings from more menu and try again, but remember that if you reset all settings you will lose all your custom button assigments and settings for all aplications.

I would like to ask you if you were using newest 3Dconnexion driver for mac version 10.8.3?
Also did you have already 10.8.2 installed before on your machine and your tried overinstall it to 10.8.3 ?
